Combine the advantages of TRANSFAC® with the CLC Bio Genomics Workbench.
The TRANSFAC plug-in (or extension) can be used to analyze transcription factor binding sites in DNA sequences from your next generation sequencing data. Binding site predictions are made with the Match tool, using the positional weight matrix library from TRANSFAC. Each of these matrices contains optimized parameters, for minimization of error rates (false negative and false positive rates).
As a special feature, Match provides the option to use profiles, which are specific subsets of matrices with optimized cut-offs. These profiles allow users to adapt Match to their specific interests. For example, promoters of a certain tissue can be searched with tissue specific profiles. In addition to several pre-defined profiles provided in the BKL TRANSFAC extension, you can create your own profiles in the online version, which is included in the subscription. The matrices in the results list of the BKL TRANSFAC extension are hyperlinked to the respective Matrix Reports in the online version.
TRANSFAC includes:
DNA binding, expression, and regulation data from expert manual curation
- 37,000 Factor-site interactions
- 1,000,000 ChIP fragments
- 284,000 Promoter sequences
- 22,000 References
- 300 Species
In order to be able to use the TRANSFAC plug-in, you need a subscription to the flat file download version.
